Well you certainly captured the essence of the game here
With Lost in Time, there is the main and ongoing story which is split into episodes (I believe 90 of them so far), and then there are a number of limited time events that have their own completely separate stories. These should definetly be listed separately to the overall game because their plots are not at all related. I should also note that the gameplay is mostly irrelevant to the stories which are told through comic-style segments that you unlock while progressing through the game. All of these have been screenshotted and documented thoroughly by wiki editors.
I forgot to mention that the Doom’s Day story is actually 2 of these special events, namely https://tardis.wiki/wiki/Lost_in_Time_(video_game)/AI_am_the_Doctor_(episode) and https://tardis.wiki/wiki/Lost_in_Time_(video_game)/Wrong_Place_at_the_Right_Time_(episode).
Yeah, even the Season Pass has its own story about the Tenth Doctor and Martha stopping a Nestene resurrection at the Kerblam! factory.
How long is one story? Are there any arcs that can be added or do all 90+ need to be individual stories?
Each of 90+ “stories” are probably what the game refers to as “chapters”.
Yes but are there arcs? We don’t add all chapters of a book if they are connected. Same with comics if they are the same arc.
It looks like the main game is all one long story. The events and Season Pass seem to be separate stories.
The 90+ from the main story are treated as a single story by the game so could be added as a single story to this site. However, I believe there is at least one point where the story effectively ends and a new one starts so, alternatively, it could be added to the site as multiple stories. This site should definetly not treat each episode as its own story.

Need someone who has played it to narrow them down into a few stories
The easiest way would be to do the main story as a single thing and then each of the events and season passes as their own things as well. That would be 23 stories (1 for the main story, 19 for the events 3 from the season pass).
Yesterday I did some more spreadsheet importing, adding Doctor Who Storybooks and Arcbeatle Anthologies.
We crossed another big milestone: Over 6000 stories!
