Aside from like, 2 episodes.
There are a grand total of four episodes from his era that I’m not a fan of, and many more that I’d consider a favourite.
My favourite Doctor, and while a lot of the credit for that has to go to Steven Moffat’s writing, the lion’s share must go to Peter Capaldi himself. In every story, he delivered an exceptional performance, and really brought a range to the character that I don’t think has been seen before or since. His incarnation eschewed a lot of the standard trappings of the New Who Doctors up to that point (he wasn’t young, he wasn’t approachable, and he didn’t always act in a very human manner), and as someone who loves the more alien incarnations, his take on the character really aligned with my own idealised version. I’d love to see him back some day, either in Big Finish or on TV, but his era is so good that I’m more than satisfied even if he never reprises the role.
As others have already said, Twelve’s era is strong overall, and I can find something to enjoy in basically every story. If I had to pick just five, I would go for Deep Breath, Listen, Mummy on the Orient Express, Face the Raven/Heaven Sent/Hell Bent, and World Enough and Time/The Doctor Falls/Twice Upon a Time
Since everyone already coverd the praise of 12, I’ll just jump in and say how I love Malcolm Tucker and his “Come the ■■■■ in or ■■■■ the ■■■■ off”
There are just too many to count! Be it all the Finales (and I do mean all), Episodes such as Mummy or Flatline, the Lake Two Parter, the Girl/Woman Two Parter (yes it’s excellent), Husbands and pretty much most of S10.
His Era is easily the Highpoint from the revived Show for me, so much just clicks. Jenna as Clara? Superb. The Directing? Utterly gorgeous. Not too keen on Golds Music but it’s very good and when it works, it works. Bill? Superb. Capaldi himself as 12? Such an exceptional Doctor! Really, I can only sing praises for that Era! Would be really a Dream come true if he ever decided to do Big Finish, but that’s doubtful, still.. it’s a nice Thought!

(Oh, and to add something new to the Table: If anybody wants to celebrate his Birthday, I highly recommend the Film ‘Soft Top Hard Shoulder’, such a charming Watch!)
I had absolutely no idea what was going on from episode to episode in The Thick Of It, but getting to hear Capaldi insult people was enjoyable, and what I watched for.

most of my favorites (Flatline, Mummy, Extremis, Heaven Sent, World Enough And Time) have been mentioned already, but I gotta mention The Magician’s Apprentice/The Witch’s Familiar too! I love his character’s arc across his 3 seasons ^^
I haven’t seen most of Capaldi’s episodes (I’m getting around to them), but “Last Christmas” is one of my favorite Christmas specials, and pretty consistently watched in my household. He was also great in The Vicar of Dibley.
